The software geek in me suggests a small iphone/mac app, which randomly constructs a setlist, trying to order songs based on an "intensity" rating, tuning, guitar, what songs it flows from well, when you last played it, and did the audience dig it last gig
oh dear, i really need a holiday...
personally, the only songs id add to the set list your playing now would be universe in a ball, funeral, heavens end, and maybe sneak in something from ghost/decon
maybe add some of the quiter stuff too, even acoustic bits n bobs mid set for even more of a change up.

A Monday, played in open C and ending on an open C chord it will fit perfectly with
Regulator, as the drums kick in first. Then pick up the pace a little with
Gaia,
Hyperdrive (whichever version) and
The Fluke. Continue into something slower yet still heavy like
War followed by
Deadhead. Then give your voice some rest by playing
Truth and moving on to some quieter stuff such as
Coast,
Deep Peace and
Funeral. Then building back up to the grand finale with
The Way Home!,
Material and
Earth Day. At this point Ziltoid could break in and play
ZTO and
By Your Command, and then ending the main set with
Slow Me Down.
Encore, going from moody positive/uplifting to outright happy:
The Greys
Life
Bend It Like Bender!
Main set is 95 minutes excluding banter and maybe intro movies (Ziltoid) etc; encore is nearly 15. Although you could save a few minutes by cutting the ambient part off The Fluke at the end as well as the last part of War ("now that the love is gone..") and get it closer to 90. I think most albums are well-represented except for maybe Physicist, Synchestra and Ki, although I think the balance is not too bad when just considering the main set.
Then again, most songs could probably be exchanged as I know I left out a lot of great ones, for example War for Hide Nowhere and Funeral for Bastard. The only thing I kept in mind was the intro with A Monday leading into something heavier, then staying at the heavy level for a bit, calm down in the middle and build back up to heavy for the end. The encore can probably stay this way as I really dig the progression of happy happy joy joy in it.
As I watched the video of The Greys yesterday I kept thinking that Life would be so excellent to follow immediately after the quiet noodling/improv at the end. BILB (I think) has already proven to be an excellent closer.

Seconded. Death Of Music, in whichever sort of incarnation is technically possible, would be totally freaking awesome.
Just got home from the Perth show, was amazing really. Played a really great set. Despite no Deep Peace or any Synchestra, as well as sound issues, the vibe was just 'there'. Overall I think more Ki and Terria type material would be fitting, the dynamics would really benefit the set. When the Ki jam was played it had so much more room to breathe sonically that I enjoyed it much more than a lot of the 1567 LAYERS WALL OF SOUND material that was played. Some of those backing tracks might benefit from being stripped back a little bit more too...

I second Ocean Machines. And L.A. for acoustic shows.
I may have to comment later with a more comprehensive list, but one of the first songs that came to mind for me was "Let It Roll." It is such a beautiful opener and would be a perfect way to pull back the curtains and invite everyone along for the ride. If that crescendo could be accurately represented in a live performance it would sound amazing...blow everyone away right off the bat.
