...Adobe Photoshop. There's also the "Skinner's Atlas" available on the Winamp site. If you're looking to make skins, let me know, I'll send you the link for it.

Depending on the type of skins you want to make (classic or modern), there are other forums as well.

Then of course, a good image-editing program that will let you work with layers. I use Photoshop, but Fireworks might be okay, too. Gimp if you're on Linux or want to go the free route.
